The larvae bore into the leaves and stems of leeks and chives but also the onion family can be affected. It is also the timing, early to late spring and again late summer early autumn. I am not saying it is Allium leaf miner but it has become a significant pest over the years.

Have you considered the possibility of aminopyralid contamination ? Alliums are amongst the vulnerable plant types. Do you have any other plants in that bed, which may show similar symptoms ? Try planting tomato and/or beans as a test

Have heard of that when you get your own fresh farmyard manure which we have not done for many, many years. Neither bed has had any such compost added since they were created 3 seasons ago,

In our bed with the Onions, there are Shallots, two big clumps of Chives that have been there for 2/3 years along with a few rows of young carrots, beetroot, radish, all looking good.

The other bed with the Leeks just has Autumn Raspberries .

@ricky101 , Aminopyralid has also been found in bagged composted manure and could potentially be found in general (bagged) compost. Just sayin’…
