Ok this is the way I have decided to go. I have shopped around and the whole thing is around £150. I am using 2x2 with roofing lathe screwed to it to make the rebate, the polycarbonate will be bedded on this and a bead to fix in place. Do I need to use any special sealant to bed the polycarbonate to the rebate? Or can I just use decorator chaulk? The wood is coming on Monday so I will make start on Tuesday.

I wouldn't use decorators caulk, as its merely a filler. I would suggest using silicone sealant (preferably weatherproof so that it lasts)

Just checked in garage and I have 4 tubes of multipurpose sealer that is interior or exterior so I will use this.

I'd be inclined to use low modulus silicone.

It remains very flexible and allows much more movement, which you get when the poly expands and contracts, most other kinds of sealant/filler are very likely to crack after a short time.
You will need to seal the timber before applying and should only be used when the timber is dry.
